According to the LDS on-line IGI (http://www.familysearch.org/), there is an extracted chistening record and an extracted marriage record for a John Thomas Kennaugh

In checking the 1881 British census on the same LDS site, there is a Margaret A. Morrison, 18, unmarried, born in 1863, Andreas, IOM, a domestic servant in the household of a James Kelly. She is listed as a cousin. The dwelling is Larggon, Lonan, IOM.
In clicking on previous households on the census page for James Kelly, I found a Kennaugh family listed about seven dwellings away from the Kelly residence.
They are:
Thomas Kennaugh, head, 42- born-St. John's, IOM, lead miner
Ann Kennaugh, wife, 40----- born-Patrick, IOM-
William H. Kennaugh son-12-born-Port Erin, IOM-scholar
Job(twin)Kennaugh, son-9-born-Port Erin, IOM-scholar
Cathrine(twin)Kennaugh,dau-9-born Port Erin, IOM-scholar
Ann J. Kennaugh, dau-7-born-St. Johns, IOM
Robert C.Kennaugh, son-3-born St. Johns, IOM
Elizabeth(twin)Kennaugh, dau-2-born St. Johns, IOM
Louisia(twin)Kennaugh, dau-2-born St. Johns, IOM
The Dwelling: Agneash Cottage, Lonan, IOM
I don't know whether or not the Thomas and Ann Kennaugh listed above were the parents of your John Thomas Kennaugh, but it is interesting that there was a Margaret A. Morrison living close to a Kennaugh family who bear the same names as the parents of a John Thomas Kennaugh christened in 1861.
Hope this helps you. I've been trying to find the family of an Ann(e) Kenaght/Kennagh/Kennaugh, who married a William Cottier, 01 FEB 1834, Marown, IOM, England. William Cottier was the son of Rev. John Cottier and Jane Moore Cottier.
