There's a tree on Ancestry (yours ?) which has the same census records for him as the ones you suggest, but the link between Isabella Cain and Thomas A Cowin hasn't been established.
From 1871 onwards, he's married to a Mary A No Surname and they're living in Dalton in Furness with their childrem, Mary A bornn in Millom, Cumberland.

Without checking, I'm guessing that the William Cain whose household Thomas is in, in 1861, is Thomas's maternal uncle.
