Since the baby's mother died when the baby was less than 5 weeks old, perhaps Philip decided to call her Charlotte after her mother, rather than the Catherine originally chosen.

Looking at some of the Ancestry trees which have 6yr old niece Charlotte Crowe with her paternal aunt Alice Powell nee Crowe in Leeds in 1891, and a 14 yr old Charlotte Crowe, niece, in 1901, is there cast iron proof that this Charlotte was indeed the child of Philip and Charlotte ? There seem to be lots of other siblings of Alice who could have produced a Charlotte Crowe circa 1885 in the Isle of Man. Having said that though, there isn't a birth for a Charlotte Crowe circa 1885 in Brian Lawson's birth index, so the transition of Catherine into Charlotte looks likely.

One tree says that Charlotte married William Green in Leeds in "Sep 1916" which probably means that the information comes from the BMD index rather than from a marriage certificate. Buying the certificate would settle the question of who was the father of Charlotte.

Charlotte's sister, Margaret Jane Crowe b 1881, shows up in Leeds in 1901 as a domestic servant to a fishmonger's family. I've looked for her in 1891 and can't find her.
